I will be able to pay off my mortgage completely in 2 years time and then buy a second property. Will I be treated as a first time buyer again?

I regret not.  As far as the government's first time buyer Stamp Duty Land Tax (SDLT) incentive you only qualify if you have never owned a house or a flat in the UK or anywhere else in the world and lenders have a similar qualification for any FTB mortgage products they offer.
